The aquatic environment and the organisms are poisoned by high levels of ammonia (NH3) that is produced by the bacterial mineralization of fish wastes and excess food. The decomposition of animal and plant tissues and the additional ammonia that is excreted directly into the water by the fish themselves. The effects of ammonia poisoning in fish include; extensive damage to tissues, especially the gills and kidney; physiological imbalances; impaired growth; decreased resistance to disease, and finally death.

Nitrite poisoning inhibits the uptake of oxygen by red blood cells known as brown blood disease, the haemoglobin in red blood cells in converted to methenoglobin. Ammonia is highly toxic to fish and the water discharge level of ammonia from wastewater treatment plants must often be closely monitored. To prevent loss of fish, nitrification prior to discharge is often desirable. During anaerobic (low oxygen) conditions, denitrification by bacteria occurs. This results in nitrates being converted to harmless nitrogen gases (NO2, N2, O, N) and returned to the atmosphere. Nitrate can also be reduced to nitrite and subsequently combine with ammonium in the anammox process, which also results in the production of dinitrogen gas.
